How do I get rid of black gunk corrosion coming into my toilet bowl ?

Internal corrosion or funk in the water ( private well with no issues) coming from the refill holes under the rim. It is highly resistant to brush and cleaner. Is there any way to treat this or is it the end of the toilet? The toilet is a 1.6 gallon Kohler.
